10.5: A fix for Mail.app not showing IMAP sub-mailboxes

I can confirm that this "fix" does indeed make Mail.app start nagging you about your path. I took the path of least resistance like the other commenters here and just accepted that my subfolders will be grouped differently. With a few keyboard shortcuts, I find I am just as efficient. From the message list, Shift-Tab gets you to the sidebar. From there, type the first 2 or 3 letters of the folder and it jumps right to it. For example, I have a sub-mailbox called "Receipts". From the message list of my inbox, I press Shift-Tab then type Rec and I am in that folder.
