I had the same experience as patpro where I deleted "INBOX" in the IMAP path and Mail kept asking me whether I wanted to change it back until I finally relented. I'm now used to looking a little further down the sidebar for my subfolders instead of in the old mailbox/inbox location. Not the first time Apple made me change my habits!
