Unfortunately, it will backfire at you.
The new Mail.app does nothing but listening to the IMAP server that says "hey my PATH is 'INBOX'".
If you reset this setting in Mail, you'll soon be prompted to restore it, again and again (at least if the server is Courier-IMAP).

The behavior that you're experiencing, "mail.app insisting on an imap prefix of INBOX" is dependent upon what imap server your host is running. From my research it appears that it's UW-IMAP that exhibits this behavior whereas another imap server, such as Dovecot, does not. Dovecot communicates the correct prefix for your mail client to use whereas UW-IMAP does not, thus mail.app needs your help when it connects to UW-IMAP. Here, Leopard, mail.app v3.2, receiving mail via Dovecot IMAP server, my imap prefix setting is left blank and mail does not complain. Check with your host.
