Two more things I've found about saving a reference file:

It also saves the point where playback was stopped. You have to wind it to the beginning before closing (& saving) if you want it to play from the beginning when opened.

The Option-left and right arrow keyboard shortcuts go to the "chapters" within a reference movie; in other words, the beginning of each referenced file.
