If you select File>Save as... (or Command-S) the displayed pdf file will be saved at the location you specify. The file is already has a pdf extension file in the Save dialog. The saved files behave nicely in Adobe Reader, they even include chapter navigation if it was in the original pdf.

One more thing...

If you Control-Click while viewing an inline pdf file you have view options such as zooming, single or double page, and page up or down.
Also, if you double-click on a word to highlight it before Control-clicking you can look up the word in Google or in the Dictionary.
